Position: PhD Assistantship eDNA and aDNA Ecology of Clupeid Fishes

Responsibilities:

Conduct doctoral dissertation research applying environmental DNA (eDNA) and ancient DNA (aDNA) approaches to understand the current and historical population, community and ecosystem dynamics of river herring and Atlantic herring in Maine, USA.  eDNA approaches offer new capacity to study the dynamics of these ecologically, economically, and culturally important fishes at unprecedented spatial and temporal scales. The successful candidate will conduct research linking scales from lakes to the Gulf of Maine and from the present day to pre-European colonization.  Research will address current needs of modern fisheries and restoration monitoring efforts while advancing the science of eDNA-based ecological inference and our understanding of how historical and ongoing anthropogenic factors (dams, harvest, pollution and climate change) have shaped the role of these important species in larger food webs.  The successful candidate will be an engaged member of an active eDNA and evolutionary applications lab that places a high value on team science, interdisciplinary approaches, and impactful collaborations with diverse partner institutions (research institutes, state, federal and tribal agencies, NGOs, industry).

Qualifications:

MS degree, or extensive B.S. research experience, in biology, ecology and evolution, fisheries, or related discipline. Experience with molecular genetic techniques is strongly preferred. Must have excellent communication and quantitative skills (as demonstrated by GPA, GREs, TOEFL, writing samples, or other sources).  Must be legally employable in the United States.

Compensation: Graduate student stipend via combination of research and teaching assistantships, tuition, health insurance contribution.

Function:

An experienced marine ecosystem acoustics scientist who can actively apply innovative hydro acoustic monitoring techniques and contribute to sustainable resource exploitation in balance with the marine ecosystem. Wageningen Marine Research carries out applied research into this societal issue and in doing so, works closely with private companies, policy makers and other stakeholders. Hydro acoustics play a key role in this process by providing monitoring observations of marine ecosystem components, from fish and plankton resources to seabed habitat types. This information provides the scientific basis in the policy advice process for sustainable use of marine services. How can we manage fisheries so that the maximum sustainable yield will be achieved? Do offshore renewable energy installations affect species distributions? How can we use acoustic data collected by fishermen to improve ecosystem understanding? Can acoustic techniques contribute to more selective fishing? Can we improve knowledge on marine habitats by using acoustic data? We are looking for a researcher with a solid background in hydro acoustics who can take up such challenges to actively expand the knowledgebase within the institute.
In your work, you will plan, lead, and analyse data from acoustic ecosystem monitoring projects. You will develop and carry out research related to hydro acoustic observation techniques, integrate the fish and ecosystem survey programme with the assessment of pelagic stocks and ecosystem components, take active part in the policy advice process, and attend relevant international expert fora (particularly within context of ICES) that are part of your existing network.
You will contribute strongly to the visibility of Wageningen Marine Research as an expert organisation and appreciated knowledge partner, attract new clients and relationships, and develop new leads resulting in new projects and funding. You will develop and apply hydroacoustic solutions for private clients and actively pursue new market opportunities. You will take a lead role in the acoustics and electronic monitoring team. You have a record of relevant publications that demonstrate your experience, and continue to contribute to relevant peer-reviewed publications to raise the scientific and market position of the institute.

Function Requirements:

An ambitious researcher with an academic postgraduate qualification (preferably with a PhD) in hydro acoustics, Biological Sciences, Mathematics or Engineering. A good quantitative background with training in statistics and/or mathematics is a must. You have substantial relevant work experience in hydro acoustics, ocean engineering or applied mathematics and demonstrable experience in running acoustic monitoring projects at sea, including experience of survey design, equipment calibration and data analysis. This is a scientific post requiring strong analytical skills. You are familiar with spatial models and experienced in the analysis and evaluation of large datasets. Knowledge of a programming language such as R or MATLAB is essential. Experience with stock assessments is an advantage.

You consider it a challenge to work with private industry on joint projects and have a proven track record of designing, acquiring and running your own projects. These involve bigger research projects together with international scientific partners but also projects where you apply your own innovative solutions to the benefit of private companies.

You are a team player, but it is also important to be able to work independently and to take your own initiative. You are comfortable in a leadership role. Your communication skills are excellent, you are a good networker and you are able to perform well in stressful situations. You have experience in presenting scientific results, preparing reports and making presentations to communicate with both specialist and non-specialist audiences. You are flexible in your working hours as this job involves being away on research surveys at sea for up to 8 weeks per year as well as a considerable number of meetings abroad (approx. 4 weeks per year). You translate your applied research into peer reviewed publications and are a mentor to early career scientist in establishing a publication track record. Considering the close cooperation with the fishing industry you are expected to learn the Dutch language.

Subject: A population assessment model forms the basis of scientific advice on stock state and exploitation of northern Gulf of St Lawrence cod. This model determines the abundance of cod by summing up catches in previous years assuming that natural mortality (e.g. predation on cod) is much smaller than fishing mortality. However, fishing pressure has been low on this stock in recent years and predation may currently be the main source or mortality, violating a major assumption of the model. The present work is aimed at understanding how important the violation of this assumption might be for the assessment and advice and if alternative assessment approaches need to be explored.

We have extensive existing datasets on which to base these studies, and all projects can involve a mix of meta-analysis, statistical modeling, theoretical ecology, and field work (including opportunities to build from existing programs in the northeast U.S. and in the Philippines). In 2008, the Programme will offer part-time employment to researchers under-taking an MSc or PhD course at a recognised third level institution. Successful candidates will work part-time (i.e. 22.5 hours per week) in a Marine Institute facility in an area related to the subject of their MSc/PhD dissertation.

Brief Description of the Position

The Marine Institute, in it's advisory role to the aquaculture licensing process (i.e. Department of Agriculture Food and Fisheries), has been asked to comment on a number of aquaculture applications relating to the culture the non-native oyster, Crassostrea gigas. These applications are distinct from many others in that the applicants propose to culture the oysters directly on the seafloor.

Marine Institute advice is coordinated via the cross-services Aquaculture Task Team. Typically, the advice has urged caution and has recommended broadly that this method of culture of this oyster species not be encouraged in the absence of a full risk assessment, as the practice makes it very difficult to manage the risk of environmental or ecological harm.

Information gaps have been identified that make the assessment of risk difficult to estimate. In order to fill some of these gaps the Marine Institute will sponsor a Fellow to conduct scientific investigations to address some of the risks posed by the culture of this species of oyster in this fashion. The project will be run in conjunction with an industry partner. It will provide data to inform advice on the environmental and ecological sustainability of this activity and also provide the basis for a M.Sc. project.

As well as conducting existing laboratory functions the shellfish microbiology team has the opportunity to undertake a research project to identify and trial improved virus risk management procedures in shellfisheries. This will involve identifying the causes of viral contamination and procedures to mitigate the risk posed by virus contamination. The laboratory based aspect of this project will involve quantitative analysis of human pathogenic viruses using molecular detection techniques. Further analysis of virus positive samples using genetic sequencing will allow characterisation of pathogenic viruses contaminating shellfish and relate this to known circulating strains in the community. This laboratory based research work provides an opportunity for a M.Sc. project which will be undertaken by the fellow.

The fellow will spend a minimum 15 hours a week working on laboratory and desk-based duties related to their M.Sc. research project and the remainder of the time (22.5 hours) will be spent on other laboratory based aspects of the team as outlined below. This includes conducting a range of microbiological tests and maintaining the quality system in the laboratories.

The Fellowship Programme

The Marine Institute Fellowship Programme is a part-time research programme that aims to provide excellent Training and Development Opportunities by giving valuable work experience to recent graduates who wish to continue their studies in a field relating to the work of the Marine Institute.

In 2008, the Programme will offer part-time employment to researchers under-taking an MSc or PhD course at a recognised third level institution. Successful candidates will work part-time (i.e. 22.5 hours per week) in a Marine Institute facility in an area related to the subject of their MSc/PhD dissertation.

Brief Description of the Position

The Marine Institute is the designated National Reference Laboratory for Fish Diseases and as such is required to contribute to the high quality and uniformity of diagnostic results. The Marine Institute wishes to take on a Fellow to extend the molecular diagnostic capability of the Fish Health Unit.

In the new EC Directive 2006/88, listed diseases are separated into exotic and non exotic. Exotic diseases are those not established in the community. Non exotic are present in some but not all Member States (MS) and therefore have the potential for significant economic impact if introduced into a MS which is free of the disease. The directive states that diagnostic tests for these non exotic diseases must be specific and sensitive. These diseases include Spring Viremia of Carp (SVC), Infectious Haemotopeic Necrosis (IHN) Infectious Salmon Anaemia (ISA) Koi herpes virus (KHV) disease and viral haemorrhagic septicaemia (VHS). Although a suite of molecular tests are required for all the listed non exotic diseases it is for KHV and VHS that a fellow is particularly required to assist in developing specific and sensitive molecular procedures.

Brief Description of the Position

The Marine Institute Chemistry Section has monitored levels of winter nutrients (N, P, Si) in the western Irish Sea since 1991 and in recent years this was expended to the Celtic Sea and to Atlantic waters to the west of Irelan. This includes, in collaboration Oceanographic Services (OS) team, deep waters of the Rockall Trough. Consequently a substantial database has been established over the years.

In 2007, the Marine Institute launched "Sea Change, A Knowledge, Research and Innovation Strategy for Ireland 2007-2013". The Marine Institute (chemistry and OS teams) is a participant in a new SSTI-funded project under the climate change initiative of Sea Change, entitled "Impacts of Increased Atmospheric CO2 Ocean Chemistry and Ecosystems". This project aims to develop capabilities for studying CO2 flux and dissolved inorganic carbon (DIC) in Irish Shelf waters through surveys and using available in situ measurements using databuoys.
